asp.net setup and distribution package

  I've inherited  an application that has 3 projects - one with common files, one with secure files, and one with public files.  I can't seem to get a good setup package built (I think) because there are several files with the same name in different folders in the app, such as web.config.  Has anyone else had problems building distribution packages?
